I'm trying to accomplish three things:
Render html files from an s3 bucket on http://mywebsite[dotcom]/somefolder
Remove the .html extension
Enforce a trailing slash so that /somefolder/file.html ends up as
/somefolder/file/
This is the closest I've gotten to achieving all of this, but every rule I try to enforce trailing slash ends up breaking things.

You can try something like this :
RewriteCond %{THE_REQUEST} (.*)\.html
RewriteRule ^(.*)\.html $1/ [R=301,L]

I had this Htaccess that would rewrite /file.html to a script but decided to remove the extension and it turned out like this:

However, now I need it to work also with filename containing the dot (i.e. /file.with.dots) but that rule doesn't allow it.
This one works for files with dots but ending in .html

This gets me an Internal Server Error
RewriteRule ^([^/]+)$ /index.php?file=$1 [NC,L]
You could just do this.

Can you please help me to write correctly .htaccess file. I have this:

So it rewrites from domanname.com/page.php to domanname.com/page - but if I type in domanname.com/page/ it goes to 404 page. What should I change to correct this problem.

If you want to match a pattern whether or not there's a trailing slash, add the trailing slash followed by the regex optional operator ?.

The issue here is that your relative paths break when you add a trailing slash as it introduces two-levels of directory structure while the CSS/JS file paths come out only once ... So, your RewriteRule is actually firing for CSS/JS files as well when resolving 404s for paths like /windows/global/js/js.js. But, the scripts still fail to work because they aren't under /Site and that's where your rule is serving the request from.
So, to fix things without touching the relative URLs or resource locations; add another rule as follows:
RewriteCond %{REQUEST_FILENAME} !-d
RewriteCond %{REQUEST_FILENAME} !-f
RewriteRule ^windows/([^/]*)/?$ /Site/windows/ct.php?ct=$1 [L]
RewriteCond %{REQUEST_FILENAME} !-d
RewriteCond %{REQUEST_FILENAME} !-f
RewriteRule ^windows/(global/.*)$ /$1 [L] # handles css|js files
The rest of your .htaccess (of course) remains the same.
I use the following rule in .htaccess, but this may be too general:
RewriteRule ^q/([^/]+)/([^/]+)(\/?)$ /path/to/q.php?type=$1&q=$2&{QUERY_STRING} [NC]
This may be better for you:
RewriteRule ^windows(\/?)$ /path/to/windows.php?{QUERY_STRING} [NC]
RewriteRule ^windows/([^/]+)(\/?)$ /path/to/windows.php?type=$1&{QUERY_STRING} [NC]
You will have to change this according to your situation. I haven't tested this, but I hope it is good enough for you to get where you want.
Folder structure:

These folders don't have .htaccess in them(and shouldn't).
When accessing http://site.com/something it redirects to http://site.com/something/url=something, which is not desired.

Adding another rewrite condition for appending '/' at the end of folders makes an additional(and unnecessary) request, also not nice.
How do I write the rule so that even folders are sent directly to the front controller without any unwanted redirects?
Try adding an additional condition to exclude existing directories:

A solution would be.

But this makes an additional redirect(first to something/ and the another to index.php?url...) ... not optimal.
A good solution would be only one redirect, no matter what.

Look at the row with a # comment. When uncommented it adds a redirect to a slash. I use URL rewrite with toroPHP.
I want to rewrite to ending slash
I want to redirect to ending slash from rewritten URLs, just like the code above.
I don't want ending slash from real files, like jquery.js, style.css.
Example (updated 2012-12-21)
/category/test should be /category/test/
http://www.test.com/myjsfile.js should be http://www.test.com/myjsfile.js
Problem
If I use the code above uncommented it add an ending slash to all urls, including javascript files and css files.
I only want the rewritten urls to end with slash.

The htaccess was almost correct. However the REQUEST_FILENAME needs to be before EVERY rewrite rule, not just before the first.
