I have android studio version 0.4.2 and want to upgrade it to version 0.8.9. I am using ubuntu. In linux there is no installer for android studio. So, I downloaded the android studio version 0.8.9. Now should I just run the studio.sh file in the bin directory? Are there any precautions that I have to take? How do I make sure that this act as an update rather than just running a new android studio (what about my previous workspace, dependencies etc)?
Your version (Preview) uses ~/.AndroidStudioPreview to store the configs. Starting 0.8 the configs are saved in ~/.AndroidStudioBeta.
After first start, the new version will ask to import from old install. Point it to ~/.AndroidStudioPreview and you'll be good to go.

So, my question is should I remove the gradle from: "/home/khaledomara/.gradle". If so, what is the best method to do that and what path should I put in the settings of Android studio?

You only have one Gradle installed - the ~/.gradle directory is where a running Gradle process stores data and it can be safely deleted (assuming you don't have a gradle.properties or similar with any settings you want to save - but there is no need to delete it).
It is not a bad idea to do a gradle init in your Android Studio project - this will give your project its own Gradle that you can upgrade at your leisure without having to rely on the globally installed Gradle.
I was downloading an update for android studio. After the download was finished, there was some issue and the patch was not applied. Is there a way to use that downloaded file again? I don't want to download again because it will take a lot of time.

To solve the “failed to apply patch” Android Studio problem you can follow these steps:
Move the Android SDK folder out of the Android Studio folder (quit Android Studio first).
Redo the Android Studio update process.
Once the update is complete, you will be prompted to enter the new location of the Android SDK.
If these steps do not work for you, update your Java runtime engine (JRE) and development kit (JDK) to the latest version. Alternatively, you could also just download the latest Android Studio build, install it (after renaming the folder of the previous build), and import your projects from the old buggy build.
I recently recklessly updated AS from 3.0.1 to 3.1, but project manager says 3.0.1 is the version to be worked with in our project. Is there a way to reset AS to version 3.0.1 without having to uninstall it?
Currently there is no direct way with which a downgrade can be done. I managed to do the downgrade by downloading Android Studio 3.0.1 from here and then running the installer. It will prompt whether to uninstall previous version, and when you allow and proceed, it will remove 3.1 and install 3.0.1.
You need to ensure 3.1 is not running in background i.e. Close the Studio 3.1 application.
On Mac, just download desired version .app file from https://developer.android.com/studio/archive, then paste into Applications folder.
i also updated to Bumblebee .. just go to preferences and write "device manager" in search choose keymap and set a shortcut key for device manger click apply and ok and use the new shortcut to get the Avd menue

Do not worry, just copy your android-studio folder and Android Folder and copy it to a safe drive then reset your pc ...
I'm doing a bit of Android dev on the side, so I'm no gradle expert. Just trying to create a project for Android 4.0.3+. This used to work before upgrading to Studio 1.5. Any ideas how to get this setup so can make projects again? I have no idea what appcompat-v7.15+ is or what to install so it can find it.
