I'd like to use this existing MenuItem to use shapes for certain menu items. However I'd like a field to input URL like Custom Link has. So I've added new Input field to ShapeMenuItem ... But so far I'm unable to access it's value in shapes themselves
I've tried

In orchard, I've added a boolean field called "IsDone" to the built in Content Menu Item content part via that Admin interface. I've then picked an item in Navigation and set the option to "yes" for the corresponding field i added.
In my custom theme, I've copied over MenuItem.cshtml.
How would I get the value of my custom "IsDone" field here?
I've tried something like

First i suggest you use the shape alternate MenuItemLink-ContentMenuItem.cshtml instead of MenuItem.cshtml to target the content menu item directly.
Secondly, the field is attached to the ContentPart of the menu item. The following code retrieves the boolean field from this content part:

Sadly you cannot simply write lContentItem.As<Orchard.ContentManagement.ContentPart>() here as the first part in the part list is derived from this type, thus you would receive the wrong part.
While #ViRuSTriNiTy's answer is probably correct, it doesn't take advantage of the power of the dynamic objects that Orchard provides.
This is working for me but is a much shorter version:

You can see that in the first line I pull in the IsDone field using the dynamic nature of the Model.
For some reason (I'm sure there is a good one somewhere) the BooleanField uses a bool? as its backing value. This means that if you create the new menu item and just leave the checkbox blank it will be null when you query it. After you have saved it as checked it will be true and then if you go back and uncheck it then it will have the value false.
The second line that I've provided IsItDoneThough checks if it has a value yet. If it does then it uses that, otherwise it assumes it to be false.
Shape Alternate
#ViRuSTriNiTy's other advice, to change it to use the MenuItemLink-ContentMenuItem.cshtml instead of MenuItem.cshtml is also important.
The field doesn't exist on other menu items so it will crash if you try to access it. Just rename the .cshtml file to fix this.
Dynamic Model
Just to wrap this up with a little bit of insight as to how I got there (I'm still learning this as well) the way I figured it out is as follows:
.Content is a way of casting the current content item to dynamic, so you can use the dynamic advantages with the rest of line;
When you add the field in the admin panel it looks like it should be right there on the ContentItem, however it actually creates an invisible ContentPart to contain them and calls it whatever the ContentItem's type is.
So if you had added this field to a Page content type you would have used Model.Content.Page.IsDone.Value. If you had made a new content type called banana it would be Model.Content.Banana.IsDone.Value, etc.
Once you are inside the "invisible" part which holds the fields you can finally get at IsDone. This won't give you the actual value yet though. Each Field has its own properties which you can look up in the source code. the IsDone is actually a BooleanField and it exposes its data via the Value property.
Try doing a solution-wide search for : ContentField to see the classes for each of the fields you have available.
Hopefully this will have explained things clearly but I have actually written about using fields in a blog post and as part of my getting started with modules course over on the official docs (its way down in part 3 if you're curious).
Using built-in features instead of IsDone
This seems like a strange approach to do it this way. If you have a Content Item like a Page then you can just use the "Show on a menu" setting on the page.
Go to admin > content > open the page > down near the bottom you will find "Show on a menu":
This will automatically put it into your navigation and then you can move it around to where you want:
After it "IsDone" you can just go back and untick the "Show on a menu" option.
Setting up the alternative .cshtml
To clarify your comments about how to use the alternative, you need to
Copy the file you have at Orchard.Core/Shapes/Views/MenuItem.cshtml over to your theme's view folder so its /Views/MenuItem.cshtml
Rename the copy in your theme to MenuItem-ContentMenuItem.cshtml
Delete probably everything in it and paste in my sample at the start of this post. You don't want most of the original MenuItem.cshtml code in there as it is doing some special tricks to change itself into a different shape which isn't what you want.
Reset your original Orchard.Core/Shapes/Views/MenuItem.cshtml back to the factory default, grab it from the official Orchard repository
Understanding the view names
From your comments you asked about creating more specific views (known as alternates). You can use something call the Shape Tracer to view these. The name of them follows a certain pattern which makes them more and more specific.

I have edit box which has validation- it is required field and it has range of values validation as well. The validation works ok, but the problem is that error message does not dissapear when I replace the values in edit box with valid ones. I tried to add full update on onchange event but this is not a option for me since this changes other fields in my xpage as well. The partial update on the field does not work. Any advice how to refresh the field so that error message dissapears?
Create a wrapper panel or div around BOTH the field and the error message control and set it's ID to the one that should be partially refreshed. I assume you use
XSP.partialRefreshGet("#{id:idOfYourField}")
in the onblur client event!? So just change the ID name here.
I am new to XPages, and I have a Check Box Group ('checkBoxGroup1') as one of my design elements that contains three choices ("CBChoice1", "CBChoice1", "CBChoice1"). Underneath that Check Box Group, I have three edit box fields which correspond to the three checkbox choices. Each time one of the checkbox choices is chosen, I want the corresponding edit box to become visible.
Whenever one of the checkboxes is chosen, I have it partially refreshing the panel that the edit boxes are in, but I cannot figure out the code in each of the edit box's visible property. I started with
getComponent('checkBoxGroup1').getValue() == "CBChoice1"
which kind of works, but isn't the answer. I also tried

valueArray[0] == "CBChoice1";
which seems more on target, but I was getting the following browser error:

I notice that in the computed code for the visibility property, it is SSJS. I feel like I am close, but have been banging my head for too long. Any help would be greatly appreciated.
A better method might be to bind the checkbox group to either a document data source or a scope variable.
Then, your visible property might look something like:

I have a radio button group that gets it's values using an #Dblookup. In addition to the name to appear in the radio button group, the document also has a field to determine if another field on the xPage should be displayed or not.
If the field is displayed then it should be required.
I can do the conditional validation just fine in SSJS using an #DbLookup to lookup the document selected in the radio button group.
But I would like to be able to do it CS so it is faster and so it looks like my other validations. Is there anyway to do this?
If a field is not rendered then the node will not exist in the DOM. Your CS javascript would need to examine the DOM and look for the node, normally by looking for a specific ID. As Xpages changes the ID's sent to the browser your validation function would either need to be computed so it would know what ID to look for or you would need to look for it in some other unique way ( like add a css class name to just that field and then do a DOM search for nodes with that class name )
Once you can determine if the field has been rendered then you can run your usual CS validation routine against the other field.
If you're using client-side validation throughout your app, setting the required property on the field should achieve what you need.
If not, it may be worth looking at the Extension Library Dojo Validation Text Box. All the Extension Library Dojo control run client-side validation, even if validation is set as server-side at application level. Bear in mind that for the Dojo Validation Text Box, just setting the required property is not enough. You need to add more specific validation.
After that, the key is to ensure the partial refresh event on your radio group is set to skip validation. I haven't tried, but I believe that should achieve what you need.
Does anyone know the syntax, or the way to redirect a sharepoint "New Item Form" to a URL and pass values from the form as parameters in the URL?
So if the form as a "lastname" field, I would want the redirect to be something like http://path_to_other_page?name=lastname

That looks like something that would work on an edit form rather than a new form - that data is loaded when the page is loaded, not when it is submitted. To get the data in javascript you will need to access the textbox directly - jquery may be helpful.
I think you can use the SharePoint's build in Modal dialog (http://msdn.microsoft.com/en-us/library/ff410058(v=office.14).aspx). Within the modal dialog, you can callback function that will get the parameters from the form page.
