I'm not sure what you mean by "erratic" or "unstable." If you mean drift, or variance between cores, these concerns are probably based on computers that shipped 12-15 years ago (XP and Win2000-based OS). From Microsoft:
QPC is available on Windows XP and Windows 2000 and works well on most systems. However, some hardware systems' BIOS didn't indicate the hardware CPU characteristics correctly (a non-invariant TSC), and some multi-core or multi-processor systems used processors with TSCs that couldn't be synchronized across cores. Systems with flawed firmware that run these versions of Windows might not provide the same QPC reading on different cores if they used the TSC as the basis for QPC.
That has pretty much become a non-issue for most current hardware (see link, below).

Well, any high-frequency clock has to come from somewhere. On a Windows box (since you asked about QPC), where is that value going to come from? Adding an additional layer to any call to QueryPerformanceCounter essentially guarantees less precision, as there will be more CPU instructions in the mix between "now" and "now as reported back to you by the OS" (and, although extremely unlikely, there would be a small increase in the possibility of preemption, contributing further loss of precision).
This applies equally to any Intel-based Linux/BSD/whatever boxes, as they have to run with the same hardware characteristics. In the Intel-architecture world, the highest frequency you'll be able to get is going to be a value based on RDTSC and the operating system's best effort to keep any TSC values as close as possible across cores or processors (at least in the absence of specialized hardware).
This is why any benchmarking should be an average performance expectation based on a large number of data points.

For most of the world, yes. I work on server-based code where microseconds count (high frequency market data), but most people who think a few hundred microseconds are going to make or break their program are kidding themselves. Do you know how long it takes to serve a web page? The CPU itself gets bored with all that waiting, even with thousands of users.

I want to create a simulation of an actual device on an x86 Linux Kernel. Part of this will involve simulating timings as close to possible as I can get. Based on some research it seems I will need at least microsecond resolution timing. I understand that on a non-realtime system it won't be possible to get perfect timing, but I don't perfect, just as close as I can get, perhaps with hacking around with thread scheduling / preemption options.
What I actually want to do is perform an action every interval, i.e. run a some code every Xµs. I've been trying to research the best ways to do this from a Kernel driver as well as some research into whether it's possible to do this reasonably accurately from user mode (keeping the above paragraph in mind). One of the first things that caught my eye was the HPET timer, that is programmable to generate interrupts based on programmable comparators. Unfortunately, it seems on many chipsets it has been rather buggy in the past, and there's not much information on using it for anything that obtaining a timestamp or using it as the main clock source. The linux Kernel provides an HPET driver that in the past, seemed to provide both kernel and user mode interfaces, but seems only to provide a barely documented usermode interface in more recent kernel versions. I've also read about various other kernel functions and interfaces such as the hrtimer interface and the various delay functions, though I'm having a bit of trouble understanding them and if they are suited for my purpose.
Given my current use case, what are the best options I have running recurring events at a µs resolution from say a kernel driver? Obviously accuracy is probably my biggest criteria, but ease of use would be second.
Well, it's possible to achieve your accuracy in userspace -- clock_nanosleep is one ideal option, which has relative and absolute mode. Since clock_nanosleep is based on hrtimer in kernel mode, you may want to use hrtimer if you'd like to implement it in kernel space.
However, to make the timer work accurately, there're two IMPORTENT things worth mentioning.
You should set the timerslack of your process (either by writing nonzero value in ns to /proc/self/timerslack_ns or via prctl(PR_SET_TIMERSLACK,...)). This value is considered as the 'tolerance' of the timer.
The CPU power management also matters here. The CPU has many different Cstates, each of which has a different exit latency. So you need to configure your cpuidle module to not use Cstates other than C0, e.g. for an Intel CPU you could simply write 1 to /sys/devices/system/cpu/cpu$c/cpuidle/state$s/disable to disable state $s of CPU $c. Or just add idle=poll to your kernel options to let CPU keep active (in C0) while kernel idle. NOTE that this significantly influences the power of the computer and leads the cooling fans to make noise.
You can get a timer with delays under 10 microseconds if the two things mentioned above are configured correctly. There is a trade-off between latency and power consumption that you should made.
With a 1270v3 and a single thread app I'm at the end of performance but when I watch monitoring tools like atop I don't understand how this whole stuff works. I tried to find a nice article about this sort of topic but they either have been explained in a language I don't understand or are not about the stuff I would like to know. I hope it is alright to ask this kind of stuff here.
From my understanding a single-thread app does only use one thread for all/most of the work. So the performance is defined by the single-thread power of the CPU.
A moment before I wrote this question I played around with CPU-frequency and noticed that although there are only two instances of the app running the usage is shared across all cores.
So I assume that the thread jumps around between these cores.
So I set the CPU scaling to performance with cpufreq-set -g performance. The result was that all CPU cores/threads stayed at about 2GHz like it was before besides one that is permanently on 3.5GHz (100%). As I only changed the scaling for one core, why is the usage still shared across all cores? I mean the app is running at about 300%, why doesn't it stick to the CPU core with the 100%?
Furthermore as I noticed that only one of the CPU's got scaled up I looked into the help page and found -r which should scale all cores with the performance settings. Unfortunately nothing does change. (Is this a bug in Ubuntu 1404?) So I used -c with the number 8 (8 threads) -> didn't work. 4 -> works but only scales 2 cores out of 8. 7 -> scaled 4 cores. So I'm wondering, does this not support hyper-threading or is the whole program that buggy?
However as I understand it, the CPU's with the max frequency together with the thread jump around in the monitoring tools as they display the average the usage, which than looks like shared. Did I figure this right?
Would forcing one cpu to 3.5GHz and forcing the app to this core improve performance or is all the stuff I'm wondering about only about avg calculation between the data they show each second.
If so am I right that I should run best with cpufreq-set -c 7 -g performance if power consumption doesn't matter?

I believe a lot of your confusion has to do with the fuzzy mapping of the capabilities of cpufreq to the actual capabilities of the hardware.
Here’s a description of what is taking place on the HW and in the OS.
A processor is a collection of cores on the same silicon substrate. The cores are what we used to call CPUs with some enhancements. CPUs now have the capability of running multiple HW threads (hyperthreading), each hardware thread being equivalent to one of the old type CPUs. Putting this all together, the 1270v3 is a quad core (if I recall correctly), meaning it has 4 cores on the same silicon substrate. Each core can support two HW threads, each HW thread being equivalent to what the OS calls a CPU (and I’ll call a virtual CPU). So from the OS perspective, the 1270v3 has 8 (virtual) CPUs.
The OS doesn’t see packages, cores or HW threads. It sees CPUs, and to it there appear to be 8 of them.
To further complicate the issue, modern processors have various HW supporting power saving states called P-states, C-states and package C-states. Why do I mention these? It’s because they are intimately associated with the frequency of the processor. And cpufreq professes to provide the user with control over the processor’s frequency.
Now, I’m not familiar with cpufreq outside of reading the manpage and other material on the web. From my reading, it has a lot of idiosyncrasies, so I’ll talk about what it is doing from a broad perspective.
In a general sense, cpufreq has a lot of generic capability that may or may not be supported by the HW or the kernel. This is confusing because it looks like the functionality is there but then things don’t happen as you would expect. For example, cpufreq gives the impression that you can set each CPU’s frequency independently. In reality, on a hyperthreaded system, two “CPUs” are associated with each core and must have the same frequency.
A lot of the functionality that cpufreq is supposed to control is associated with the power efficiency characteristics of the processor, but again, its mapping to the processor’s actual hardware capabilities is incomplete and misleading. Though cpufreq seems to allow you to set max and min frequencies, the processor hardware doesn’t work this way. In modern Intel processors, such as the 1270v3, there are something called P-states. These P-states are frequency-voltage pairs that slow down a processor’s frequency (and drop its voltage) to reduce the processor’s power consumption at the cost of the application taking longer to run. These frequency-voltage pairings aren’t arbitrary though cpufreq gives the impression that they are.
What does this all mean? In addition to the thread migration issues that the commenter mentioned, cpufreq isn’t going to behave the way you expect because it appears to have capability that it actually doesn’t, and the capability that it does actually have maps only roughly to the actual capabilities of the HW and OS.

The core with the max frequency shouldn’t physically jump around, though the user thread may. Something to note is that monitoring tools can be pretty heavy users of the CPU. This heavy usage can make figuring out your processor usage difficult if it causes threads to jump around to different virtual CPUs.]

[It all depends upon what other processes are running on your system. If your system is mostly idle except for your processes, then forcing a core to a certain frequency won’t make a difference. [I’m suspicious of what a “governor” does. The language appears to refer to power-efficiency/performance (“balanced”, “powersave”, “performance”, etc) but the details don’t match the capability of today’s hardware.]

I'm designing a program and i found that assuming implicit cache coherency make the design much much easier. For example my single writer (always the same thread) multiple reader (always other threads) scenarios are not using any mutexes.
It's not a problem for current Intel CPU's. But i want this program to generate income for at least the next ten years (a short time for software) so i wonder if you think this could be a problem for future cpu architectures.
I suspect that future CPU generations will still handle cache coherence for you. Without this, most mainstream programming methodologies would fail. I doubt any CPU architecture that will be used widely in the next ten years will invalidate the current programming model - it may extend it, but it's difficult to drop something so widely assumed.
That being said, programming with the assumption of implicit cache coherency is not always a good idea. There are many issues with false sharing that can easily be avoided if you purposefully try to isolate your data. Handling this properly can lead to huge performance boosts (rather, a lack of huge performance losses) on current generation CPUs. Granted, it's more work in the design, but it is often required.
We are already there. Computers claim cache coherency but at the same time they have a temporary store buffer for writes, reads can be completed via this buffer instead of the cache (ie the store buffer has just become a incoherent cache) and invalidate requests are also queued allowing the processor to temporarily use cache lines it knows are stale.
X86 doesn't use many of these techniques, but it does use some. As long as memory stays significantly slower than the CPU, expect to see more of these techniques and others yet devised to be used. Even itanium, failed as it is, uses many of these ideas, so expect intel to migrate them into x86 over time.
As for avoiding locks, etc: it is always hard to guage people's level of expertise over the Internet so either you are misguided with what you think might work, or you are on the cutting edge of lockfree programming. Hard to tell.
Do you understand the MESI protocol, memory barriers and visibility? Have you read stuff from Paul McKenney, etc?
I don't know per se. But I'd like to see a trend toward non-cache coherent modes.
The conceptual mind shift is significant (can't just pass data in a method call, must pass it through a queue to an async method), but it's required as we move more and more into a multicore world anyway. The closer we get to one processor per memory bank the better. Because then we're working in a world of network message routing, where data is just not available rather than having threads that can silently stomp on data.
However, as Reed Copsey points out, the whole x86 world of computing is built on the assumption of cache coherency (which is even bigger than Microsoft's market share!). So it won't go away any time soon!

You are making a strange request. You are asking for our (the SO community) assumptions about future CPU architectures - a very dangerous proposition. Are you willing to put your money where our mouth is? Because if we're wrong and your application will fail it will be you who's not making any money..
Anyway, I would suspect things are not going to change that dramatically because of all the legacy code that was written for single threaded execution but that's just my opinion.
The question seems misleading to me. The CPU architecture is not that important, what is important is the memory model of the platform you are working for.
You are developing the application is some environment, with some defined memory model. E.g. if you are currently targeting x86, you can be pretty sure any future platform will implement the same memory model when it is running x86 code. The same is true for Java or .NET VMs and other execution platforms.
If you expect to port your current application at some other platforms, if the platform memory model will be different, you will have to adjust for it, but in such case you are the one doing the port and you have the complete control over how you do it. This is however true even for current platforms, e.g. PowerPC memory model allows much more reorderings to happen than the x86 one.
I am looking for a hardware, which must run about 256 computationally intensive real-time concurrent tasks in 24 hour mode (one multi-threaded C application). Each task takes about 40-50 MFLOPs, so all tasks require about 10 GFLOPs. CPU-RAM speed is insignificant. All tasks must be managed by a Linux Kernel (32 bit, with SMP).
I am looking for a one-mainboard solution with one multi-core CPU (if such CPU exist). If such CPU doesn't exist, then I need one mulit-socket mainboard solution (with multiple CPUs).
Can you please recommend me any professional CPU/Mainboard solution which will satisfy such requirements? It is also very important that there are no issues with Linux Kernel (2.6.25). No virtualization, no needs in huge RAM or CPU cache. I also would prefer Intel architecture and well-proved stability. I still have doubts that it is feasible at all.

UltraSPARC T2 has 8 cores with 8 threads each. Integrated high-bandwidth memory and IO. The T5140 carries two of them for 128 hardware threads.
The theoretical max raw performance of the 8 floating point units is 11 Giga flops per second (GFlops/s). A huge advantage over other implementations however is that 64 threads can share the units and thus we can achieve an extremely high percentage of theoretical peak. Rent some Amazon EC2 nodes.
Updated: How about PS3's then? The NASA uses them for their simulation engines.

Even though you've given us the specs you think you need, we might be able to help you out better if you tell us what the application is intended to accomplish, and how it was implemented.
There may be a better way to split the work up or deal with it rather than your current solution.
Not Intel architecture but these run linux and have 64 cores on a single die.

Get a bunch of four- or eight-core machines and split the processing across the machines using some sort of grid or clustering software. Maybe have a look at Beowulf.
As you mentioned, 10GFlops isn't exactly to be sneezed at so in a single machine, it'll be expensive. There's also the problem what you do when the machine breaks, you're unlikely to have a second machine of similar spec available. If you build a cluster using commodity hardware, you're a little more resilient and it's easier to find replacement machines.
MFLOPS and GFLOPS are very poor indicators of how well a program can run on any given CPU. These days, cache footprint is much more important; perhaps branch prediction accuracy as well.
There's almost no way to gauge performance of a given application on different architectures without actually giving it a spin. And even then, you may not get a good idea if you were unlucky enough to unknowingly build with compiler options that ruined your cache footprint, or used a bad threading library, or any of a hundred other things.
I see you'd prefer intel, but if you need one chip, I will again suggest the cell processor -
its theoretical peak performance is arount 25GFlops - kernel 2.6.25 had support for it already.
You could try a pre-slim playstation 3 for experimenting with (that would cost you little) or get yourself a server-based solution at around US$8K - you will have to re-write and fine tune your threads to take advabtage of the SPU co-processors there, but you could achieve your computational needs without breaking a sweat with a single CELL (1 PPC core + 8 SPU's)
NB.: with a playstation 3, you'd have only 6 available co-processors - but you don't seen to be on a budget with this project -
So you could at least try IBM's cell developer kit, which offers an emulator, to see if you can code your solution to run on it.

A playstation 3 videogame can be purchased for about U$300.00 - and would allow you to prototype your application, and check if it is up to the needed performance. (I myself got one and have Fedora 9 running on it, although I did that as a hobbyst and have not, so far, used it for any calculations - I had also put together a Playstation-3 12 machinne cluster for Molecular simulations at the local University. The application they run did not take advantage of the multimedia SPU's, while I was in touch with then. But even so, clocked at 3.5GHz they performed better than standard ,s imlarly priced, PC's, even considering PS3's are priced 5x higher around here)
Azul Systems has an appliance that supports thousands of cache coherent CPUs. I would love insight into what changes would need to occur to an operating system in order to schedule thousands of simultaneously running threads.
Scheduling thousands of threads is not a big deal, but scheduling them on hundreds of CPUs is. What you need, first and foremost, is very fine-grained locking, or, better yet, lock-free data structures and algorithms. You just can't afford to let 200 CPUs waiting while one CPU executes a critical section.
You're asking for possible changes to the OS, so I presume there's a significant engineering team behind this effort.
There are also a few pieces of clarififying info that would help define the problem parameters:
How much IPC (inter process communication) do you need?
Do they really have to be threads, or can they be processes?
If they're processes, is it okay if the have to talk to each other through sockets, and not by using shared memory?
What is the memory architecture? Are you straight SMP with 1024 cores, or is there some other NUMA (Non-Uniform Memory Architecture) or MMP going on here? What are your page tables like?
Knowing only the very smallest of info about Azul systems, I would guess that you have very little IPC, and that a simple "run one kernel per core" model might actually work out just fine. If processes need to talk to each other, then they can create sockets and transfer data that way. Does your hardware support this model? (You would likely end up needing one IP address per core as well, and at 1024 IP addrs, this might be troublesome, although they could all be NAT'd, and maybe it's not such a big deal). If course, this model would lead to some inefficiencies, like extra page tables, and a fair bit of RAM overhead, and may even not be supported by your hardware system.
Even if "1 kernel per core" doesn't work, you could likely run 1024/8 kernels, and be just fine, letting each kernel control 8 physical CPUs.
That said, if you wanted to run 1 thread per core in a traditional SMP machine with 1024 cores (and only a few physical CPUs) then I would expect that the old fashioned O(1) scheduler is what you'd want. It's likely that your CPU[0] will end up nearly 100% in kernel and doing interrupt handling, but that's just fine for this use case, unless you need more than 1 core to handle your workload.
Making Linux scale has been a long and ongoing project. The first multiprocessor capable Linux kernel had a single lock protecting the entire kernel (the Big Kernel Lock, BKL), which was simple, but limited scalability.
Subsequently the locking has been made more fine-grained, i.e. there are many locks (thousands?), each covering only a small portion of data. However, there are limits to how far this can be taken, as fine-grained locking tends to be complicated, and the locking overhead starts to eat up the performance benefit, especially considering that most multi-CPU Linux systems have relatively few CPU's.
Another thing, is that as far as possible the kernel uses per-cpu data structures. This is very important, as it avoids the cache coherency performance issues with shared data, and of course there is no locking overhead. E.g. every CPU runs its own process scheduler, requiring only occasional global synchronization.
Also, some algorithms are chosen with scalability in mind. E.g. some read-mostly data is protected by Read-Copy-Update (RCU) instead of traditional mutexes; this allows readers to proceed during a concurrent update.
As for memory, Linux tries hard to allocate memory from the same NUMA node as where the process is running. This provides better memory bandwidth and latency for the applications.
My uneducated guess would be that there is a run-queue per processor and a work-stealing algorithm when a processor is idle. I could see this working in an M:N model, where there is a single process per cpu and light-weight processes as the work items. This would then feel similar to a work-stealing threadpool, such as the one in Java-7's fork-join library.
If you really want to know, go pick up Solaris Internals or dig into the Solaris kernel code. I'm still reading Design & Impl of FreeBSD, with Solaris Internals being the next on my list, so all I can do is make wild guesses atm.
I am pretty sure that the SGI Altix we have at work, (which does ccNUMA) uses special hardware for cache coherency.
There is a huge overhead connected to hold 4mb cache per core coherent. It's unlikely to happen in software only.
in an array of 256 cpus you would need 768mb ram just to hold the cache-invalidation bits.
12mb cache / 128 bytes per cache line * 256² cores.
Modifying the OS is one thing, but using unchanged application code is a waste of hardware. When going over some limit (depending on the hardware), the effort to keep coherency and synchronization in order to execute generic code is simply too much. You can do it, but it will be very expensive.
From the OS side you'll need complex affinity model, i.e. not to jump CPUs just because yours is busy. Scheduling threads based on hardware topology - cooperating threads on CPUs that are "close" to minimize penalties. Simple work stealing is not a good solution, you must consider topology. One solution is hierarchical work stealing - steal work by distance, divide topology to sectors and try to steal from closest first.
Touching a bit the lock issue; you'll still use spin-locks nd such, but using totally different implementations. This is probably the most patented field in CS these days.
But, again, you will need to program specifically for such massive scale. Or you'll simply under-use it. No automatic "parallelizers" will do it for you.
The easiest way to do this is to bind each process/thread to a few CPUS, and then only those CPUs would have to compete for a lock on that thread. Obviously, there would need to be some way to move threads around to even out the load, but on a NUMA architecture, you have to minimize this as much as possible.
Even on dual-core intel systems, I'm pretty sure that Linux can already handle "Thousands" of threads with native posix threads.
(Glibc and the kernel both need to be configured to support this, however, but I believe most systems these days have that by default now).
