Is it possible to customize Dynamics GP (using whichever customization Utility), so that it uses LibreOffice instead of the default MS OFFICE?
In a word, no. Office integration is tightly coupled to the Dynamics GP product as well as many other Microsoft products.

Excel Online is a newer version of Excel web app, but it's not available on premise, only in the cloud. I have a Development Project in motion where the end user interacts with an MVC Application to input data into it, then it gets submitted to SQL Server. Straightforward as it is really. Then the data is used to produce a PDF Report.
I want to use SharePoint to pull the data from SQL Server to create a .DOCX and integrate Microsoft office word 2010 to edit the document and publish as a .PDF
The MVC Application, Not a problem. ITs SharePoint Integration with Microsoft Word I'm not familiar with. SharePoint itself yes. Integration and Automation with Office Business Applications, no really.

I have MS azure subscription where I do have access to Dynamics CRM virtual machines. These virtual machines have the following flavors for Dynamics CRM
GP 2013 Developer
GP 2013 R12
NAV 2015

Which one of the above 4 virtual machine setup should I use just to learn very basics of Dynamics CRM? Specially the jquery part and some customization.
I am very new at CRM but have lot of back ground in asp.net mvc c# programming.
I would use one of the SQL Server images and deploy everything on a single server if you want to test it out. Technically, it is not supported, but for evaluation purposes, this is the cheapest and easiest way.

I am new to SharePoint and Exploring the Office 365 Small business feature online using trial subscription.
I'm able to create 'App Parts' using Office 365 Developer Site Subscription(by using 'NAPA' SharePoint Developer tool).
Now I wanted to create SharePoint 'Custom WebPart' in Office 365 online without using Visual Studio 2010,2012,2013.
Please Guide me on this by providing some reference links for creating "Custom WebParts" in Office 365 Online and how can i use created web parts.

You can create sandbox solutions with SharePoint online.
But in SharePoint 2013 You can do many things just with Content Editor Web Part, javascript and REST services. And with search and display templates.
We are using such technics with our on-premise SharePont 2013. And its cover all our needs. Client Object Model and REST services cover almost all SharPoint features. For content processing you can use Content by Search Web Part with display templates. For UI you can use javascript components like JQuery UI.
I only need to develop for Excel and maybe word, so would Office Home edition installed on the development machine be enough? or Professional is the minimum that can be used for development?

If you want to use the extensions (and you do want to use the extensions), you'll need to buy any commercial version.
However, if you're open to a trial version, you have always the option of installing a virtual machine (for testing purposes, of course).
