htaccess site within a site (it's Inceptiontastic!) - .htaccess

Question

So say I have a site www.mysite.com, it is a Joomla CMS site. And I'd like to have an independent Joomla CMS site located at www.mysite.com/my_sub_site.
So any URLs with the URI my_sub_site in it would use the sub site's .htaccess file for routing.
My question is, how to do I prevent the primary install's .htaccess file from taking over any requests that are supposed to be routed to the sub folders install?

I'm not 100% sure it will work but try uncommenting the # RewriteBase / line and put your my_sub_site .htaccess file in the my_sub_site directory.
I've used rewriteCond rules to disable .htaccess's inheritance tendency in subdirectories like this but it can get really tricky if you have very many rules.
