I'm trying to redirect my website to a subdomain if visited from mobile clients but the .htaccess file doesn't seem to be working as I planned. I think it has something to do with the fact I'm also redirecting non-www to www in the htaccess but not sure. Any help would be appreciated!

Ideally, you should only turn RewriteEngine on once, and RewriteBase should be defined immediately after. The rewrite to force "www" on non-subdomains has no effect on your mobile rewrite. I would consolidate that whole code block into the following:

I'm having a hard time explaining this. Please let me know of any specific info that could make my question more clear.
How can I better separate two "flows" of conditions & rules for the desktop and mobile users.
The site has two versions full & mobile. The "full" site is served out of index.php and relies on jQuery to swap content (pages & subpages). The "full" site has an alternate, static page, view for Facebook and browsers w/out JS.
The mobile site is based on the content of the full site but is more limited in scope of content.
On a desktop browser (or when a cookie specifies) urls should deliver as:
(1) http://domain.com/#/resources/article --> http://domain.com/index.php#/resources/article
(2) http://domain.com/resources/article --> http://domain.com/static.php?page=resources&subpage=article
On a mobile browser (or when a cookie specifies) the same url should deliver as:
(3) http://domain.com/resources/article --> http://domain.com/m/resources/article
I haven't been able to get the static rewrites (2) to work without breaking the mobile rewrites (3).

There were two fundamental problems with the above code, (1) RewriteRules running without conditions, (2) the co= flag for RewriteRules was failing.
The following code works but is not likely the most concise solution.
I did end up changing my routing strategy from directly rewriting all mobile urls to using a php file for routing. This doesn't change the core function of the rewrites and the code below is still relevant to the original question.
In order to have multiple RewriteRules execute based on the same RewriteCond you can either use the chain flag, see http://httpd.apache.org/docs/current/rewrite/flags.html#flag_c , or you duplicate the RewriteCond for each desired RewriteRule.
Using a RewriteRule to set a cookie can, in my experience, be very finicky. While the Mod_Rewrite RewriteRule documentation, http://httpd.apache.org/docs/current/rewrite/flags.html#flag_co , says that the only required params are name and value, I had to set all params for any success. This may be something specific to my Apache configuration but I can't determine that at this point.
Also, the RewriteRule C flag appears to only works when you attempt to modify the url.
For example

Unfortunately if I type www.secondaryDomain.com/index.html or www.secondaryDomain.com/directory it is not redirected towards the main domain.

This rewrites only URLs ending in / or nothing at all. You should use something like:

Which redirects and preserves all path-info.
