In a number of different WSS and SharePoint sites we typically add a LeftNavZone to the default.aspx page using MS Office SharePoint Designer. I'd like to write a feature to do this programatically so it can be activated only on certain sites.
Is this possible?

You cannot add an WebPartZone to the Pages using a feature. You will have to manually do it, but whereas you can add an webpart to the page using this AllUserWebPart
The way you would normally do this is by creating a site definition using Visual Studio, in which you include all items that should be deployed to the site, like for instance the default page. This allows you control the creation of a new site.
Option 2 is creating a feature that does 2 things.
Deploy a new aspx called homepage.aspx to the site, this page contains the desired controls etc.
a feauture receiver that is executed when the feature is activated, which sets the site's homepage programmatically to be the newly deployed page.

we have a custom page layout, and we want this:
When a new sub site is created by users, we want the default.aspx, AKA welcome page to be based on our custom page layout.
How can we do this?
Two options:
1) Create a custom web template and define a module for the welcome page. This obviously only works for that custom web template, but does not require code.
2) Create a web event receiver (e.g. WebProvisioned), apply it to site collection. In the code behind set the page layout of the welcome page to your custom page layout. This works for any template, but requires custom code.
Option 1 only works in a farm solution, option 2 should also work in a sandboxed solution I guess.
I believe you want this OOTB (Codeless).
Go to page (you want to make home page) set the layout. (you custom
layout).
Set this page as a home page.
Remove all data (lists, libraries, pages). except this page.
Save the site as site template(_layouts/savetmpl.aspx). If you are not finding the save as template option. Write the url.
After saving the template, you can
use the same template for all your sites. For creating subsites,
this should be add in list site template in settings. Let me know, I
can explain you more.

I want to customize the SharePoint 2013 online(office 365) "About me" linked page (personimmersive.aspx) to a custom look and feel.
Even clicking on any SPUser name, for ex in a list item modified by is "John Smith" if we click on it goes to about me page.
This page resides under mysite but I cannot see this page is SharePoint 2013 designer to edit, but modifying SharePoint pages in designer is not always the best way.
Can I just create a new page and redirect all Profile page request to that custom page?
IF I create app parts and edit the page I cannot edit the top portion of the page.

The biggest change is that you can’t edit the entire top portion of
the page. These used to be in a web part zone, and you could choose to
add/remove the web parts. Now they are fixed, with no ability to move
them around or change the parts.
We had removed the Activity Feed web part previously because we were
using Yammer newsfeeds and group feeds embedded throughout the site,
and this part always showed “No activities”. Now this is back again,
with no way to remove it, short of editing the page in SharePoint
Designer.
There are still web part zones on the bottom, but really the problem
is no control over the display of most of the top of the page.

There is personImmersive.aspx in SharePoint Designer, you should be able to find it in All Files. Just make sure you connect to [your_domain]-my.sharepoint.com instead of [your_domain].sharepoint.com.
you can't customize the page completely.However you can add custom web part and custom css to change the look and feel to a great extent.
#tiago duarte you can still remove the activity web part.This can be done using script editor webpart and hiding the complete block/div.
I am an experienced .NET Developer acting as interim SharePoint Developer, and am new to SharePoint. After determining that I need to go with an application page instead of a site page for a new project due to it's complexity and need of custom code behind. Before developing the entire solution, I wanted to tie up the loose ends of my understanding of application page deployments. I need to add this page as a URL on the left side of a Site Collection page (kind of like what happens when adding a subsite to a site page.) I have read about the modules, which seems extremely hacky to me. There must be a better way to develkop a custom page on top of SharePoint without the page being accessible to anyone on the entire site.

The application I am wanting to develop on top of SharePoint exists purely for data entry and reporting purposes.
Have you considered using a Webpart?
With a visual webpart which is essencially a usercontrol wrapped in a webpart you can add as much complexity as you want and you also have code behind to hook to events etc.
The benefit of using a webpart is that you can then drop it on a page, and use all OOB sharepoint access controls.
You mention that you want to develop a data entry reporting app. So something you can do is to create a subsite. Look all access to modify pages except to owners. Create all your screens by adding pages to the subsite and dropping webparts on it with the logic you require for each screen.
Also make sure you deploy the werbparts via a web feature that only is activated in your subsite, this way the webparts are only available in that particular subsite.
I am trying to get a solution for my issue. I have a set of HTML CSS and Images, which I want to apply to my sharepoint portal as a part of branding.
My concern is I want to make my design as WSP or any other kind of solution so that it can be installed in any sharepoint 2010 portal so that the user can switch back between actual sharepoint design and this custom design.
In short I have a custom HTML design which I need to implement to any sharepoint website, this design can be turned On or Off by the administrator just using the portal/Site screens.

SharePoint branding is always a tricky job. The safest way to achieve your goal is to create a separate masterpage with your new branding. So the user can choose to apply the default branding with the default masterpage and when he wants another branding your customized masterpage can be used.
Create a new SharePoint project and add the needed css inside a mapped layouts folder. Then you can reference your own css file in the new masterpage. Watch out with changing the masterpage, because it contains a lot of placeholders which will render different parts of the page. Try to work around these placeholders and make sure the masterpage works in different scenario's (ex. that the layout isn't broken when page is in edit mode, ...)
Once you are finished with the design, the user can use it by applying it in the settings. Another option to make it easier for the enduser, is to create a control that is a switch to apply your masterpage (ex. with custom action).
My team is trying to build out a Web Template which includes an instantiated Wiki Page with some default Web Parts added to it; but we're unable to get this behavior to happen.
In brief, we're looking to add some default.aspx (or Home.aspx, the name is unimportant, just the functionality) to the SitePages directory, GhostableInLibrary; so it's visible to all SiteCollections made from this Web Template.
It is of note that we're basing our Web Collection off the Team Site, and that the Wiki will be the default Home Page for the new site.
Site templates can be used to customize newly created sites except for the top site of a site collection. Since site templates are all managed in site collection's Solution gallary, so a site template CAN'T be used to define its own container.
You need a Site Definition to customize the first site of your site collection.

If you want to strap onto an existing template without creating a new copy, or you don't have the original site template to access. You use a process called feature stapling.
When you create a sharepoint solution it would contain two features, one for your actual functionality and one that simple staples it to an existing template.
