Azure Active Directory Enterprise App OpenID and User Provisioning (SCIM) - azure

I'm trying to build an Enterprise App in Azure that will support SSO using OpenID Connect and User Provisioning using a SCIM API.
When I create the application using the OpenID Connect approach I don't have an option to enable user provisioning. If I do the Non-gallery approach I can enable user provisioning and test out my SCIM API. Am I missing something? Why is that option not available for OpenID Connect?

Then selected the "App you're developing" option in Azure.
Once I go to the Provisioning part the "Get started" button is disable:
BUT if I choose the Non-Gallery option when creating the application the Provisioning part is enabled and allows we to step through the wizard to wireup to a SCIM API:

If you create an app registration, the corresponding service principal
in enterprise apps won't be enabled for automatic user provisioning.
Your app needs to be in the gallery to have provisioning enabled.For
that You'll need to either request the app be added to the gallery, if
intended for use by multiple organizations, or create a second
non-gallery app for provisioning.

You've already identified what works right now - non-gallery OIDC apps can't support SCIM provisioning today, so you'll need a second app. We're (Microsoft) looking to enable the ability to enable SCIM provisioning on non-gallery OIDC apps, but there are some security/privilege escalation issues that need to be addressed first.

Azure Active directory app registration vs enterprise application

I'm really struggling with these Azure AD concepts.
Here is my situation. I have a webapp with users belonging to Companies. I have a requirement that is to be able to authenticate those users through their Companies' Azure AD. Eventually, We would want to offer this in the Azure app gallery in the future.
I started registering the app through App Registration, which gives me the information to integrate using OIDC. We would like to support both, OIDC and SAML protocols (I see that there are apps in the gallery offering both).
I tested OIDC out and it's working correctly, but when I want to develop SAML integration, the documentation says that it has to be done using an enterprise application. I can't edit the SSO section of the enterprise app generated by my registration:
The single sign-on configuration is not available for this application in the Enterprise applications experience. MY APP was created using the App registrations experience.
so I tested creating a new enterprise app. Using this app I can do all the SAML flow correctly.
My questions here are:
Do I have to connect the registrated app with the enterprise app? How I do that?
Why I can't edit the SSO info in the enterprise generated app?
If it's done through the registration app. Where do I set up the SAML endpoints, certificates etc.?
By reading the docs, I understand that enterprise apps are like "an instance of a registered app". That leads me to think that I should configure all in the registered app, but I can't see how to support SAML.
As mentioned by #Srinath Menon in the above answer, If the application was registered using App registrations then the single sign-on capability is configured to use OIDC OAuth by default. In this case, the Single sign-on option won't show, For enterprise applications we have an option.
In both the ways applications are get registered in AAD, and there are two types of objects get created once the app registration is done.
The Application Object is what you see under App Registrations in AAD. The application object describes three aspects of an application: how the service can issue tokens to access the application, resources that the application might need to access, and the actions that the application can take.
. App Registration are basically the apps local to the tenant/organization.
The Service Principal Object is what you see under the Enterprise Registration blade in AAD. Every Application Object would create a corresponding Service Principal Object in the Enterprise Registration blade of AAD. A service principal is created in each tenant where the application is used and references the globally unique app object.
Enterprise apps blade shows global apps (other tenants) which can be configured and used within your tenant/organization.

No, there is no specific reason to connect the 2 apps.
The reason for this is by default "App Registration" is wired for OIDC Auth. https://learn.microsoft.com/en-us/azure/active-directory/manage-apps/configure-saml-single-sign-on
This need to be done from the Enterprise apps for any SAML related functionality.

Develop Azure Active Directory Enterprise App

There doesn't appear to be much information available on developing a custom Azure Active Directory Enterprise Application. Is the developer information available anywhere?
e.g. develop an application that will appear in the list of Enterprise Applications in the Azure Active Directory gallery and that, once developed (in C#), allows SSO and provisioning of an external system, based on users and groups in Azure Active Directory
If you want to publish your app to azure ad gallery, you submit your request for access in the Application Network portal and implement SSO by using the federation protocol or by using the password SSO and request for user provisioning.
For more details of these steps, you can refer to this tutorial about how to publish the app to azure ad gallery. In this tutorial, there are also some links which may help you on how to do the development(such as integrate your application with Azure AD by using the Open ID Connect protocol, how to support SAML 2.0 and so on).

Not Getting option to change to manual SCIM Provisioning

How I can change the option of scim provisioning from automatic to manual in Azure ?
It is enabled only when there is no automatic Azure AD provision connector available
Manual provisioning means there is no automatic Azure AD provisioning
connector for the app yet. User accounts must be created manually, for
example by adding users directly into the app's administrative portal,
or uploading a spreadsheet with user account detail. Consult the
documentation provided by the app, or contact the app developer to
determine what mechanisms are available.

Right way to register Enterprise App in Azure

Can someone describe to me the differences in registering Enterprise Applications via
Application Registration Portal (https://apps.dev.microsoft.com)
Azure Portal (https://portal.azure.com, Home -> Azure Active Directory -> Enterprise Applications)
Azure AAD Portal (https://aad.portal.azure.com)
Perhaps there are even others that you may know of.
The application registered in the Application Registration Portal is the v2.0 application, which supports both Azure AD & Microsoft Accounts. Works with MSAL & most 3rd party oAuth/OIDC libraries. Can call the Microsoft Graph, and your own web API with ID tokens. If you register an application using personal Microsoft account, the application won't be visible in Azure Active Directory. While the application registered in the Azure Portal is the v1.0 application, which only supports sign in with Azure AD accounts. Can call the Microsoft Graph, other Microsoft resources, your own web API. For more details, take a look at the doc.
There's a doc describe the difference between the two endpoints.
As far as I know, the application registration is almost the same in the Azure Portal and Azure AAD Portal.
