String method tutorial in abinit - no output file produced - openmpi

I'm trying to follow this tutorial in abinit: https://docs.abinit.org/tutorial/paral_images/
When trying to run abinit for any of the tstring files, no output file is produced. For instance, I copy the files tstring_01.in and tstring.files into the subdirectory work_paral_string, edit the tstring.files with the appropriate file names, and run the command mpirun -n 20 abinit < tstring.files > log 2> err. No error message is shown but also no output is produced. (The expected output file would be tstring_01.out.)
Any suggestions?

Execute a subprocess that takes an input file and write the output to a file

I am using a third-party C++ program to generate intermediate results for the python program that I am working on. The terminal command that I use looks like follows, and it works fine.
./ukb/src/ukb_wsd --ppr_w2w -K ukb/scripts/wn30g.bin -D ukb/scripts/wn30_dict.txt ../data/glass_ukb_input2.txt > ../data/glass_ukb_output2w2.txt
If I break it down into smaller pieces:
./ukb/src/ukb_wsd - executable program
--ppr_w2w - one of the options/switches
-K ukb/scripts/wn30g.bin - parameter K indicates that the next item is a file (network file)
-D ukb/scripts/wn30_dict.txt - parameter D indicate that the next item is a file (dictionary file)
../data/glass_ukb_input2.txt - input file
> - shell command to write the output to a file
../data/glass_ukb_output2w2.txt - output file
The above works fine for one instance. I am trying to do this for around 70000 items (input files). So found a way by using the subprocess module in Python. The body of the python function that I created looks like this.

This error is no longer there
When I execute the function, it gives an error as follows:

STDOUT = subprocess.STDOUT
AttributeError: module 'subprocess' has no attribute 'STDOUT'
Can anyone shed some light about solving this problem.
EDIT
The error was due to a file named subprocess.py in the source dir which masked Python's subprocess file. Once it was removed no error.
But the program could not identify the input file given in stdin. I am thinking it has to do with having 3 input files. Is there a way to provide more than one input file?

This problem is now solved with the current approach:

grep empty output file

I made a shell script the purpose of which is to find files that don't contain a particular string, then display the first line that isn't empty or otherwise useless. My script works well in the console, but for some reason when I try to direct the output to a .txt file, it comes out empty.
Here's my script:

I've tried moving the >>output.txt to right after the grep line inside the loop, tried switching >> to > and 2>&1, tried using tee. No go.
I'm honestly feeling utterly stuck as to what the issue could be. I'm sure there's something I'm missing, but I'm nowhere near good enough with this to notice. I would very much appreciate any help.
EDIT: Added files to better illustrate what I'm working with. Sample inputs I tried: Glucose, Yeast extract, Agar. Link to files [140kB] - the folder was unzipped beforehand.
The script was given full permissions to execute. I don't think the output is being rewritten because even if I don't iterate and just run a single line of the loop, the file is empty.

Is it possible to partially unzip a .vcf file?

I have a ~300 GB zipped vcf file (.vcf.gz) which contains the genomes of about 700 dogs. I am only interested in a few of these dogs and I do not have enough space to unzip the whole file at this time, although I am in the process of getting a computer to do this. Is it possible to unzip only parts of the file to begin testing my scripts?
I am trying to a specific SNP at a position on a subset of the samples. I have tried using bcftools to no avail: (If anyone can identify what went wrong with that I would also really appreciate it. I created an empty file for the output (722g.990.SNP.INDEL.chrAll.vcf.bgz) but it returns the following error)
bcftools view -f PASS --threads 8 -r chr9:55252802-55252810 -o 722g.990.SNP.INDEL.chrAll.vcf.gz -O z 722g.990.SNP.INDEL.chrAll.vcf.bgz
The output type "722g.990.SNP.INDEL.chrAll.vcf.bgz" not recognised
I am planning on trying awk, but need to unzip the file first. Is it possible to partially unzip it so I can try this?
Double check your command line for bcftools view.
The error message 'The output type "something" is not recognized' is printed by bcftools when you specify an invalid value for the -O (upper-case O) command line option like this -O something. Based on the error message you are getting it seems that you might have put the file name there.
Check that you don't have your input and output file names the wrong way around in your command. Note that the -o (lower-case o) command line option specifies the output file name, and the file name at the end of the command line is the input file name.
Also, you write that you created an empty file for the output. You don't need to do that, bcftools will create the output file.
I don't have that much experience with bcftools but generically If you want to to use awk to manipulate a gzipped file you can pipe to it so as to only unzip the file as needed, you can also pipe the result directly through gzip so it too is compressed e.g.
gzip -cd largeFile.vcf.gz | awk '{ <some awk> }' | gzip -c > newfile.txt.gz
Also zcat is an alias for gzip -cd, -c is input/output to standard out, -d is decompress.
As a side note if you are trying to perform operations on just a part of a large file you may also find the excellent tool less useful it can be used to view your large file loading only the needed parts, the -S option is particularly useful for wide formats with many columns as it stops line wrapping, as is -N for showing line numbers.
less -S largefile.vcf.gz
quit the view with q and g takes you to the top of the file.

os.system(cmd) call fails with redirection operator

My Python 3.7.1 script generates a fasta file called
pRNA.sites.fasta
Within the same script, I call following system command:
cmd = "weblogo -A DNA < pRNA.sites.fasta > OUT.eps"
os.system(cmd)
print(cmd) #for debugging
I am getting the following error message and debugging message on the command line.
Error: Please provide a multiple sequence alignment
weblogo -A DNA < pRNA.sites.fasta > OUT.eps
"OUT.eps" file is generated but it's emtpy. On the other hand, if I run the following 'weblogo' command from the command line, It works just find. I get proper OUT.eps file.
$ weblogo -A DNA<pRNA.sites.fasta>OUT.eps
I am guessing my syntax for os.system call is wrong. Can you tell me what is wrong with it? Thanks.
Never mind. It turned out to be that I was not closing my file, "pRNA.sites.fasta" before I make system call that uses this file.

abyss-pe: variables to assemble multiple genomes with one command

How do I rewrite the following to properly replace the variable with my genomeID? (I have it working with this method in Spades and Masurca assemblers, so it's something about Abyss that doesnt like this approach and I need a work-around)
I am trying to run abyss on a cluster server but am running into trouble with how abyss-pe is reading my variable input:
my submit file loads a script for each genome listed in a .txt file
my script writes in the genome name throughout the script
the abyss assembly fumbles the variable replacement
Input.sub:

Error that I get:
`../enome_trim/enome_L1_1.fq.gz': No such file or directory
This is where "enome" is supposed to replace with a five digit genomeID, which happens properly in the earlier part of the script up to this point, where abyss comes in.
pe1='../'"$genomeID"'_trim/'"$genomeID"'_L1_1.fq.gz ...'
I added a single quote before and after the variable
