In case you receive an internal server error (http status 500) using the rule above then chances are that you operate a very old version of the apache http server. You will see a definite hint to an unsupported [END] flag in your http servers error log file in that case. You can either try to upgrade or use the older [L] flag, it probably will work the same in this situation, though that depends a bit on your setup.
If you want sitemap.php to runtime show sitemap.xml and you want yourdomain.com/something-without-ext write this code in .htacces file

It is a good idea to start out using a R=302 temporary redirection and only change that to a R=301 permanent redirection once everything works as desired. That prevents nasty caching issues.

The issue here is that your relative paths break when you add a trailing slash as it introduces two-levels of directory structure while the CSS/JS file paths come out only once ... So, your RewriteRule is actually firing for CSS/JS files as well when resolving 404s for paths like /windows/global/js/js.js. But, the scripts still fail to work because they aren't under /Site and that's where your rule is serving the request from.
So, to fix things without touching the relative URLs or resource locations; add another rule as follows:
RewriteCond %{REQUEST_FILENAME} !-d
RewriteCond %{REQUEST_FILENAME} !-f
RewriteRule ^windows/([^/]*)/?$ /Site/windows/ct.php?ct=$1 [L]
RewriteCond %{REQUEST_FILENAME} !-d

The rest of your .htaccess (of course) remains the same.
I use the following rule in .htaccess, but this may be too general:

This may be better for you:
RewriteRule ^windows(\/?)$ /path/to/windows.php?{QUERY_STRING} [NC]

You will have to change this according to your situation. I haven't tested this, but I hope it is good enough for you to get where you want.
I just moved my functional codeigniter project to a new web hosting provider and am now having challenges removing the index.php from the URL using a standard .htaccess mod-rewrite. Here is the .htaccess that was working fine:

If you really have to accept both forms of URLs likewise then you need two RewriteRules. Once accepting variants with then 'index.php' part and one without.

Your question's not very clear, but a common problem with mod_rewrite rules like this is that some servers need the request to be passed as a query. I.e. you'd need to change your last line to:
RewriteRule ^(.*)$ index.php?/$1 [L]
To start off I know how to do a simple redirect to a 404 when a page doesn't exist with.

Is what I want to do is a physical redirect to the index page. So if a user types in mydomain.com/abc and that page doesn't exist it does an actual redirect TO the index page. I don't want the url to remain the same with the bad address. Yes I know its not a big deal but it bugs me. I could accomplish this by having a custom 404 page redirect to the homepage but I don't want this.
I've tried this with the [R] redirect flag and obviously it doesn't work.

However I am not sure what are you doing in your first rule? Are you trying to add .php to each request URI?

The code above works but the issue is several of the pages on my site link to files without extensions because our original .htaccess file removed all extensions from every request. My site is built on PHP. Ultimately I want to use the rules above exactly as is but at the end of it all, i want to strip the file extension (.php) from every request.
Is this possible?
