I had a multiplot in gnuplot4 that was perfectly well aligned. With the upgrade to gnuplot5, the multiplot is no longer correctly aligned. The left graph is bigger than expected, and the right graph is missing some lines on the edges.

Does someone know what changed exactly so that it is not longer backward compatible? And how could I fix this? Below is the code.

A major change from version 4 to version 5 was to reconcile the various output modes (terminals) so that they behaved more compatibly with each other. That is, the goal was that a plot composed in an interactive terminal could then be plotted to PostScript or PDF output without having to change all the size, color, linetype, etc commands in order to keep the visual appearance the same. Since the version 4 terminals were not consistent with each other, necessarily some terminal behavior changed such that old scripts would need revision. That was, in fact, the primary reason for bumping the major version from 4 to 5.
In version 4 the PostScript terminal in particular behaved differently from other output modes in that it allowed you to "draw outside the lines" by setting a drawing size greater than 1, e.g. the command in your example set size 1.55, 0.9. It was recommended to avoid this even in version 4, for which the documentation said:
"set size" is relative to the default size, which differs from
terminal to terminal. Since gnuplot fills as much of the available
plotting area as possible by default, it is safer to use "set size" to
decrease the size of a plot that to increase it.

A further self-incompatibility in version 4 was the inconsistent results from issuing a set size command after, rather than before, a set terminal command. In general it was more reliable to set the size first and then set the terminal (NB: this is no longer relevant in version 5!).
The revised script below should run using version 5, with the added benefit that it is usable for terminal types other than PostScript. I have commented the lines that changed. Note that the revised script works fine in version 4.6 also.

Some of your commands actually don't make sense, for example: the third (right) plot is positioned at screen 0.96,0.0 and has size 0.45,0.9, which will be outside of the canvas. As #Ethan already explained, the eps still contains the full graph, but apparently with some missing lines in the right plot.
A possible alternative variation would be the script below.
The main differences to your and Ethan's scripts are:
parameter variables for margins and gaps which will facilitate your life such that you don't have to recalculate values for the origin and size of the subplots again and again if you want to fine tune the layout.
the use of a simple macro to set origin and size of the sub-plots using the index i. (Not available in gnuplot 4.6)
plot instead of splot
In case you need 4.6 compatibility, replace:

Hi I have a list of facilities ID starting from cell E8 and the number of facilities on cell E2. I want to get random Facility IDs from column E8 and
transfer to column F (Facility ID PICKED) starting from cell F8. I want this to be automatically if possible, so everytime there is a new desired number(in this case 61) then
the random facilities get picked automatically. I was using a formula
but then I realized it was bringing me duplicate IDs. I only one each to be picked once.

grep can read patterns from a file using the option -f:
grep -vFf total.log second.log
-F tells grep that patterns aren't regex patterns - they are fixed length pattern. -v negates the match.
comm is a nice tool if files are sorted.

What exactly are you trying to find? If you are looking for the number of different combinations, then you can find it like so:
For the first number you have 6 possibilities, for the second number you also have 6 possibilities, and same for the third and fourth numbers. So this gives you 6 x 6 x 6 x 6 possibilities (= 6 ^ 4 = 1296).
If you are trying to print all the numbers out, you can use a number of nested loops. The algorithm for this is classed as O(n^4), since the time it takes to execute is ~4x the size of your input (in this case six, the number of possibilities). Using pseudo code, you could do something like this:

I don't know what the underlying requirement or application is, but allowing 0 (zero's) would almost double the number of possible combinations, to 2401 (7 x 7 x 7 x 7).
Is the question really for the number of permutations? This sounds suspiciously like the number of combinations possible when throwing dice. So maybe the question is for the number of combinations with repetition. Which ... I think is (6+4-1)! / ((4!)(6-1)!) = 126. Or I might be wrong, that class was many years in the past.

If you don't want the nested loops, just count from 0 to 6^4 - 1 (or 7^4 - 1 on Sunday) and convert to base 6 (or 7).
