How can I add custom host name for my Azure Media Service streaming endpoint on the new portal? I know how to add it on the classic portal, but managing AMS on classic portal will be disabled after 10 January 2017, and the new portal doesn't seem to have an option for that?
New portal doesn't include custom domain names since it was an advanced feature mostly targeted for prodev. You can set it using either code or using Azure Media Explorer tool.

https://learn.microsoft.com/en-us/rest/api/media/operations/streamingendpoint has the details about custom hostname. See the section "CustomHostNames". But it is not doable in portal and you have to use media explorer.
Please note that currently SSL is not supported for custom hostname in AMS. Above link also confirms the same.

I have an Azure webapp and normally if I want to block an IP address, I go to Azure dashboard panel and under networking>Configure Access Restrictions, I add a rule to do so. This picture shows which menu item I mean:
However, I would like to do this programmatically. I see that the documentation shows how you can do this through Powershell.
I have also managed to find the API documentation for WebApp. But I can't find the last piece of the puzzle which is the API that does what I need.
Can someone please tell me if it is possible and which API I should use? Thank you in advance.
According to the doc: Use an Azure REST API PUT operation on the app configuration in Azure Resource Manager. The location for this information in Azure Resource Manager is:

We could update the field properties.ipSecurityRestrictions to update the value of Access Restrictions.

There does not appear to be a one-to-one match between powershell commands and api.

This allows you to define which vnet has access to your web app. By controlling access to your vnet, you can control access to your app.
I cannot find where on the portal I originally created this FTP access account. I wish to delete it. Where can this be done?
In "Application Settings" blade there's now an option to restrict to FTPS or fully disable.

MSFT replied that sub applications are not currently supported in through this onboarding model.
So, we are trying to onboard the three applications individually and link them in the Azure marketplace. We are not sure whether this will work or if this is possible.
In the sample applications in the GitHub link - https://github.com/SunBuild/web-app-marketplace, they have a hosting plan JSON file for the web app resource. Can we link the applications using this hosting plan JSON file?

From the documentation, we could know if web app need Virtual application setting to be configured for web app, we will not be able to on board the application.

In my view, if you on board these application individually, it may not enable us to bundle multi individual applications to make them link with each other. You could contact with Azure marketplace support team.

In the link you posted, we could find that it is an Azure Resource Manager (ARM) template that is used to define resources you want to deploy. This article explained about the Azure Resource Manager template, please refer to it.
I need to edit the application manifest file for an Azure AD Proxy Application but there is no option to download the file from the portal. Does anyone know if a Proxy Application even has a manifest? I would assume so. Is there an equivilent way in Powershell?
The official documentation covers this pretty well including screenshots.
In the Azure AD portal you need to browse to the application, then on the application dashboard you should see the link at the bottom to download the manifest, just like you can see below.
I just switched to the new management portal of Windows Azure (and I really like it), but when I tried to move my database server from one subscription to another (see this link for how it is done in the old portal: Moving SQL Azure Servers Between Subscriptions), I could not find the button to move my server. Am I not looking in the right place or is this functionalitiy not available in the preview portal?
B.t.w. I was able to move my server by using the old portal.
There are a number of features missing from the new portal (i.e. SQL Reporting, Access Control Service, Traffic Manager, Service Bus, Management Certificates).
I guess these will be added in over time. For the time being, you can still access the old portal by clicking on the green box at the top the new portal, or going here: https://windows.azure.com/default.aspx
If any functionality no available in new portal and was in old portal, just keep accessing old portal at:

NEW Portal: https://manage.windowsazure.com/
Old portal is now retired and still some, if not a lot of functionality is not there. Cannot move a server or a DB to a different subscription by one-self.
