Azure RemoteApp uses images to hold the apps that you share with your users.
To create an Azure RemoteApp collection with your choice of applications, whether it is cloud or hybrid, you start by creating an image with those applications installed.
Then, create a collection that uses that image, assign users to the collection, and publish apps to those users.
Thus, you can create a custom Azure RemoteApp image with Internet Explorer 9 and also the specific JDK version to meet your requirements.

I'd highly recommend going with Web App over Cloud Services. Mainly because Web App is almost like running on a regular server where Cloud Services is quite a bit different and harder to work with in my opinion.

From my experience - it`s (a little bit) easier to deploy (and maintain) Kentico to Azure Web Apps but they do not provide so many customizations - in my humble opinion - the biggest one is you are not able to connect via remote desktop (but this is supported by Azure Cloud Services).
Please note - if you are using Cloud Services you must use Azure Blob Storage - source - which could be in conflict with your requirements.

TL;DR; - if you do not need customizations, remote desktop and startup tasks - go for WebApps. If not, try to specify more requirements.

If you want to share the assets amongst more Kentico instances or with a 3rd party system, I'd probably use the Azure Blob Storage. Kentico comes with a dedicated file provider for this exact use out of the box. It's called CMS.AzureStorage.
Using the blob storage is not a limiting factor in terms of hosting your app. You can still use all available options: Web Apps, VM or Cloud Service. There are some technical implications, of course. But they're all described in the documentation.
I recommend checking the comparison matrix to find a hosting option that suits your need best. Kentico recommends using App Service (Web Apps) for most projects as it's easiest to maintain. However, you can't use certain features like Kentico Windows services, for instance. Question is, do you really need them?
I am trying to use ABCpdf .NET with Azure App Service and getting the following error when generating a PDF.
Unable to render HTML. Failed to configure IE 9 or above for the MSHtml engine:
Access denied while writing to the registry.
For IIS applications, please enable "Load User Profile" or
consult MSHtmlBootstrap in the documentation.
Usually in a VM I would set Load User Profile to True and it works but in Azure App Service, I do not have access to IIS Application Pool configuration.
According to the developer of ABCpdf, it should work with Azure websites.

Windows Azure Web Sites
WAWS sites operate as 32-bit processes in a multi-tenanted environment. In order to isolate one site from another WAWS is locked down to prevent inter-process communication. While you may find ABCpdf (32-bit) will install to WAWS, we expect the functionality will be diminished.
You cannot modify the registry with Azure Web Apps (formerly Web Sites). So, you're getting an error because the app cannot register itself. Being a multi-tenant service, you are not allowed to make registry modifications.
You need to go back and look at that page again, where they suggest using a VM or a web/worker role (both of which do allow for registry modification).
Even though this is a few years old it's the top StackOverflow question for "ABCpdf App Service" so it seems pertinent add an updated answer.
As of version 12.1 ABCpdf.NET includes the ABCWebKit HTML rendering engine based on WkHTMLToPdf 0.12.6 (Qt patched version).
Although limited compared to the default ABCChrome engine, it will enable rendering in a 64-bit Azure App Service on Windows using Basic App Service plans B1 and above.
NB: it will not work on any of the free App Service plans, or on 32-bit instances.

Firstly, I am not sure if I need to install Azure SDK on top of what comes with Visual Studio 2015.

i would suggest you to use Web Platform Installer instead of direct download this-and-that package. WPI is much more convenient, and it installs everything needed.
For Azure SB, you will need NuGet package.
For Azure Storage, if you need to test it against your local storage first instead of trying to connect to the Azure one, you can install Azure SDK using Web Platform Installer - it will install you the Azure Storage Emulator. Details.
Azure SDK, however, is a very useful piece of software when developing for the Azure.

If all you need is client libraries for Azure Service Bus and Azure Storage, you can download appropriate Nuget packages from here:

If there're other packages you would need, simply search for those on Nuget's website. For example, if I need Azure AD .Net library, I would simply search for Azure Active Directory.
For Azure Storage, there's a local storage emulator that gets installed along with the SDK. However you can download just the storage emulator from here: https://azure.microsoft.com/en-us/downloads/?sdk=net (search for Azure Storage Emulator on this page).
Please note that there's no local service bus emulator at this point of time.
A Note About SDK
Azure SDK is pretty comprehensive (so is Azure) and includes tools and libraries for you to build and manage different kinds of applications that can be deployed in Azure. As Alex mentioned in his answer, going down Web Platform Installer is the easiest as it installs everything for you that is included in the SDK.
However you can also pick the components of SDK based on your project's requirements and install them individually. For example, when you go to this link: https://www.microsoft.com/en-us/download/details.aspx?id=51657, you will see all the components that constitute SDK 2.9. On this page, when you click download button you will be able to select components that want to download based on your project's requirements.
I've just created my first remote app. I choosed my own application .exe file from my desktop and it has been published. Then i connect by Azure connect program and saw my app icon there, unfortunately there was some error when wanted to lunch it. I think the problem is because my program requires also some .dll libraries to be attached and published with this .exe. However i have no idea how to add them to already published app. Can you please tell me how can i do that? Second case - i suppose this published app using storage - how can i check which storage (i have only one already) has been associate with this app and alternatively how to switch to new storage i just created?
If I understand correctly you want to update a custom application published to Azure RemoteApp.
According to Azure RemoteApp documentation:
if you are using a custom image (either that you built from scratch or
that you created by modifying one of our images), you are in charge of
maintaining the image and apps.1
You can follow below steps to update your app:
Create a VM using the image from which you have created the RemoteApp Collection. You'll find your custom application on the newly created VM.
Update your custom application.
Create a new image of the VM.
Update RemoteApp with the new image. Steps for updating the RemoteApp Collection
At the moment Azure RemoteApps does not support updating the custom apps without having to update the server image.
As far as your issue with Storage is concerned, you have to check the Storage account connection string which is used in the application code.
I need to add some Geoserver data on my Azure Website. I'm just wondering that if I need to install Geoserver for that on my account (if it is possible) or is there some other way?

There are a couple of ways to do this.
One option is to use a plain old Azure Web App with the GeoServer web archive (WAR file).
To do this download the web archive version of GeoServer. Then create a web app in the Azure portal. Under application settings you need to specify Java version 8 and a Tomcat version above 7.0.65. Then all you need to do is ftp the GeoServer WAR file to /site/wwwroot/webapps.
Once you have done that you should be able to access GeoServer by visiting your web app with the path /geoserver appended to the url. But be patient, the initial start up is slow and can take a few minutes.
Another option is to deploy a container image. I have ended up creating one myself that is tailored for use in an Azure Web App.
To use it you will need a Linux App Service Plan. When creating your web app select Docker Hub as the container image source and use coderpatros/geoserver-azure-web-app as the image. You can also specify a tag to use a particular GeoServer version. i.e. coderpatros/geoserver-azure-web-app:2.14.2. The available tags can be found on Docker Hub at https://hub.docker.com/r/coderpatros/geoserver-azure-web-app/tags. After you've created the web app you need to go to application settings and set WEBSITES_ENABLE_APP_SERVICE_STORAGE to true to enable persistent storage.
There is a OpenGeo Suite in Azure marketplace which helps in publishing maps and data from a variety of formats and sources with GeoServer.
