We are planning to develop native cross platform mobile apps using Xamarin, so we are trying to evaluate Xamarin.Mac and Xamarin.iOS.
What is the exact difference between Xamarin.Mac and Xamarin.iOS? and which one exact fit for Cross platform mobile apps development.

Xamarin.Mac is for OS X desktop apps.
Xamarin.iOS is for iOS apps.
Xamarin.Android is for Android apps.

There is no plug in. But you can use intro juicer for creating different projects. Xcode, Visual studio or Android.
Recently i came to know that Xamarin 3 got released and there a is beautiful GUI designer for iOS. But am not sure still for compilation do we need to use the Mac? With out Mac is it possible to compile iOS app?

With invention of GUI designer for iOS in Xamarin, makes it easy for the developer to switching between xCode to windows. For compiling there is no need of Mac. But to run and see the output, you still require Mac - iOS build host. Also, Mac would be required to host iOS app on App store.
I want to create an application using Xamarin. This is a web Server and client iPhone and Android. I would like to know Can I make my core web Application Using Xamarin.
Sorry, I do not have any Experience in Xamarin. Then, I want to connect this Web Server Xamarin App to an iPhone and Android App.

At the core, Xamarin's iOS and Android Technology is based on Mono which in turn implements most of the parts of Microsoft's .Net Stack. So the answer is yes, you could build your backend using .Net with either Microsoft's or Mono's ASP.Net Stacks and have your Xamarin Mobile apps connect to it.
It seems to be easy enough to create Android and IOS apps on Xamarin in Visual Studio, but I can't see how to create OSX apps.
On the Xamarin download page for Windows/VS it states that this "Includes the following: Mac - Develop Apps with Xamarin.Mac". There is no option to create an OSX/Mac project
Apologies if I'm being dense but I am going round in circles here and always end up with information on creating IOS apps. I know I can create apps using Xamarin Studio on the Mac but that isn't ideal.
It wasn't possible before, but it is possible now with Xamarin for Visual Studio 4.2. The support is limited to certain project types though. More information is available in the blog post.
I have made a windows phone app, and wish to deploy my app on android and iOS platform too.
Can we use VS 2012 or any other tools for achieving the same.

I think the closest thing to what you're looking for is Xamarin. It will not directly make your Windows Phone app an Android or iOS app, but it will let you write code using C# and VS2012 and with the right approach achieve a high degree of code commonality between the different platforms.
It's not a magic bullet, but it's probably the best approach available to you.
